I think it's because water is the universal solvent -- it breaks things up and absorbs them. And because it's the element that is most closely associated with intuition and healing.
There is a longstanding belief that supernatural and psychic forces have difficulty travelling over water.
I believe that Fire is even more protective... a circle of Fire will definitely keep out unwanted things, and will break down anything that tries to go through it. But Water has a more peaceful, less harsh way of doing the same thing.
And Water has more of a magnetic feel about it than Fire. I think Water draws psychic energies to it more readily than Fire does.
To be honest, Earth and Air also have protective qualities. Earth needs depth and hardness (and no holes for things to sneak through!) to be most effective in this way. And Air needs to be a really strong rushing wind to do this sort of work. Air would be hard to call up for that purpose, and hard to control. And who is really able to completely cocoon themselves in solid, thick Earth to protect themselves in a practical way?

The human body is composed of over 50% water. Seems like that would be enough eh?
However, this idea is new to me, that water is associated with protection.
What do you feel you need to be protected from as an Empath?

I would suggest you regularly do healing washes (a bath or shower with the intention of cleansing and protecting) and then immediately charge something you can carry with you as a protective amulet. The amulet could be a piece of jewelry, or a crystal (quartz is a good all-purpose magickal crystal that holds intention well), or perhaps a small vial of water like you suggested.
There are instructions on how to make herbal bath salts for protection at http://www.ehow.com/how_4421223_make-herbal-bath-salts-protection.html
Another simple way to do a protective bath or shower is to put a bit of a chosen protective herb (or more than one chosen herb) into a small cloth, tie it up in a sachet, and put it in the bath with you or use it to rub your body down lightly in the shower. Be sure to research the herbs you want to use though as some can cause allergic reactions if put against the skin.
There is some basic info on using herbs and crystals for protection at http://hubpages.com/hub/Herbs-and-Stones-for-Protective-Magic (I'm sure you will find lots more if you look in books on magick or online. Be careful using herbs if you plan to put them against your skin or eat or drink them -- there are lots of poisonous ones out there!)

These are my own thoughs and opinions so may differ greatly form others.
I think the use of water as a protection arises from the belief that water forms a barrier and washes away all things that might cling to us. Through its action nothing can stick to us for the constant motion pulls or pushes it away and carries it from us.
Through constant movement does it purify and cleanse. The purity and movment being one of the reasons it was seen as a barrier to things undead or evil crossing over it. It being in constant movement prevented stagnation and decay.
Water is also a reflective surface so acts like a mirror placed about us. Things that would approach unrequested or desired are simply forced around us or away from us as the reflective surface almost hides us.
Water is also an elder sign for fertility and growth. Using it as a protection ensures we are always clean, capable of being fertile (not just in procreation either) and are growing.
That and I think it is a sign of being able to return to a clean state. For no mater how dirty we may become we know we can cleanse ourselves in its embrace. Granted on some levels that is more spirital than a physical truth.

That's similar to what's been going on in the back of mind as I did other things here. One could certainly adjust their psychic shield to be a soft flowing blue color, the color of a lake with a gentle breeze rippling the surface. It would be somewhat reflective and be the color of healing at the same time, and the rippling effect would keep anything unwanted from sticking as well as deflecting the vision.
One wouldn't have to actually carry water to empower or remind one of the protective/healing qualities, just wearing or carrying something blue would do. In fact, there's an old superstition about wearing a blue bead for protection.

I should have said this earlier - please check out the link in my siggie to the Empath forum here at MW. There is a lot of information there on how to deal with those sometimes overwhelming emotions we are bombarded with. There was a recent thread with information about learning to recognize your own emotions so that when you feel emotion from others you'll be better able to feel it, acknowledge it, and let it go. There are also tips about how to transform the energy and return it, thereby making everyone feel better hopefully. And there is a lot of information there about creating a psychic shield that can 'filter out' or 'lower the volume' on the negative stuff while still allowing you to feel the good stuff.
All those feelings are a part of life and we can't really protect ourselves from feeling them to some degree. What we can do is modify how strongly we feel it, or how we react to it. Rather like the difference between a gentle breeze that feels welcome on a hot day - and a strong gusty wind that blows rain or dust or sand into your face. You can't prevent yourself from feeling the wind at all, but you can wear a raincoat or something else to keep the worst of it from annoying you so much. The more you get upset about the wind and think you might as well stay home just in case the wind starts blowing - the more it will bother you if it does start blowing. If you take ordinary precautions and dress for the weather and realize that without air we'd all suffocate, the less annoying it will be when the wind picks up and tries to knock you off your feet.
